    Computational Methods for Comparative Non-coding RNA Analysis: from Secondary Structures to Tertiary Structures

    Unlike message RNAs (mRNAs) whose information is encoded in the primary sequences, the cellular roles of non-coding RNAs (ncRNAs) originate from the structures. Therefore studying the structural conservation in ncRNAs is important to yield an in-depth understanding of their functionalities. In the past years, many computational methods have been proposed to analyze the common structural patterns in ncRNAs using comparative methods. However, the RNA structural comparison is not a trivial task, and the existing approaches still have numerous issues in efficiency and accuracy. In this dissertation, we will introduce a suite of novel computational tools that extend the classic models for ncRNA secondary and tertiary structure comparisons. For RNA secondary structure analysis, we first developed a computational tool, named PhyloRNAalifold, to integrate the phylogenetic information into the consensus structural folding. The underlying idea of this algorithm is that the importance of a co-varying mutation should be determined by its position on the phylogenetic tree. By assigning high scores to the critical covariances, the prediction of RNA secondary structure can be more accurate. Besides structure prediction, we also developed a computational tool, named ProbeAlign, to improve the efficiency of genome-wide ncRNA screening by using high-throughput RNA structural probing data. It treats the chemical reactivities embedded in the probing information as pairing attributes of the searching targets. This approach can avoid the time-consuming base pair matching in the secondary structure alignment. The application of ProbeAlign to the FragSeq datasets shows its capability of genome-wide ncRNAs analysis. For RNA tertiary structure analysis, we first developed a computational tool, named STAR3D, to find the global conservation in RNA 3D structures. STAR3D aims at finding the consensus of stacks by using 2D topology and 3D geometry together. Then, the loop regions can be ordered and aligned according to their relative positions in the consensus. This stack-guided alignment method adopts the divide-and-conquer strategy into RNA 3D structural alignment, which has improved its efficiency dramatically. Furthermore, we also have clustered all loop regions in non-redundant RNA 3D structures to de novo detect plausible RNA structural motifs. The computational pipeline, named RNAMSC, was extended to handle large-scale PDB datasets, and solid downstream analysis was performed to ensure the clustering results are valid and easily to be applied to further research. The final results contain many interesting variations of known motifs, such as GNAA tetraloop, kink-turn, sarcin-ricin and t-loops. We also discovered novel functional motifs that conserved in a wide range of ncRNAs, including ribosomal RNA, sgRNA, SRP RNA, GlmS riboswitch and twister ribozyme

    Semiclassical Approach to Survival Probability at Quantum Phase Transitions

    We study the decay of survival probability at quantum phase transitions (QPT). The semiclassical theory is found applicable in the vicinities of critical points with infinite degeneracy. The theory predicts a power law decay of the survival probability for relatively long times in systems with d=1 and an exponential decay in systems with sufficiently large d, where d is the degrees of freedom of the underlying classical dynamics.     Objective: To investigate the correlation of the gestation period age and the GDM disease rate among the gestational women who are treated in our hospital. Methods: To investigate by questionnaire on randomly selected gravidae who took part in OGTT of their own free will. These gravidae were ordinarily resident during July 2014 to March 2015 in Zhengzhou administrative region around the 24th to 28th week, were treated in our hospital. Meanwhile, the gravidae went for medical examination and laboratory examination. In addition, venous whole blood sampling was collected to measure levels of sugar in the blood. According to standard diagnosis of GDM, recommended by Perinatal Medical Branch of the Chinese Medical Association, we found there were 154 patients in totally screening 986 pregnant women patients, which the GDM disease rate is 15.62%. In accordance with the gestation period age, we divided the gravidae into A\B\C\D four groups. There are 78 patients in Group A, whose ages are less than or equal to 23 years old. There are 545 patients in Group B, whose ages are between 24 to 29-years-olds. There are 248 patients in Group C, whose ages are between 30 to 34-years-olds. There are 115 patients in Group D, whose ages are older than or equal to 35 years old. Results: During operation, the GDM disease rate of Group D is outstandingly higher than others(P<0.01). What's more, age greater than or equal to 35 years old of the gravidae are not merely high prevalence but also serious degree. Conclusion: We found the GDM disease rate is 15.62%. These gravidae were ordinarily resident in Zhengzhou administrative region, who were treated in our hospital around 9 months. The gestation period age is one of risk factors. In order to protect maternal and child health, we would better to detect and diagnose GDM as early as possible. In addition, to facilitate control GDM among patients. 目的  了解本院定期围产保健孕妇妊娠年龄与妊娠期糖尿病(GDM)发病率及相关性。方法  随机选择2014年7月至2015年3月长期在郑州市行政区内居住,在本院产科就诊的孕24~28周,自愿做OGTT的孕妇进行问卷调查,同时进行体格检查和实验室检查,采集静脉全血以测定血糖值。以中华医学会围生医学分会推荐的标准诊断GDM,共筛查986例孕妇发现GDM 154 例,其发病率为 15.62%,按孕妇年龄分为A、B、C、D 四组,A组为≤23岁78例,B组为24~29岁545例,C组为30~34岁248例,D组≥35岁115例,对妊娠期糖尿病的发生率进行调查分析。结果  D组妊娠期糖尿病发生率显著高于A、B、C三组(P<0.01),而孕妇年龄≥35岁者发病率不但高且程度重。结论  郑州市行政区在本院定期围产保健孕妇近9个月GDM 发病率为15.62%,孕妇年龄是危险性因素,尽量早期发现及诊断GDM,加强对GDM患者的管理,确保母婴健康

    ProbeAlign: incorporating high-throughput sequencing-based structure probing information into ncRNA homology search

    Background: Recent advances in RNA structure probing technologies, including the ones based on high-throughput sequencing, have improved the accuracy of thermodynamic folding with quantitative nucleotide-resolution structural information. Results: In this paper, we present a novel approach, ProbeAlign, to incorporate the reactivities from high-throughput RNA structure probing into ncRNA homology search for functional annotation. To reduce the overhead of structure alignment on large-scale data, the specific pairing patterns in the query sequences are ignored. On the other hand, the partial structural information of the target sequences embedded in probing data is retrieved to guide the alignment. Thus the structure alignment problem is transformed into a sequence alignment problem with additional reactivity information. The benchmark results show that the prediction accuracy of ProbeAlign outperforms filter-based CMsearch with high computational efficiency. The application of ProbeAlign to the FragSeq data, which is based on genome-wide structure probing, has demonstrated its capability to search ncRNAs in a large-scale dataset from high-throughput sequencing. Conclusions: By incorporating high-throughput sequencing-based structure probing information, ProbeAlign can improve the accuracy and efficiency of ncRNA homology search. It is a promising tool for ncRNA functional annotation on genome-wide datasets

The indole core has the expected planar geometry in the two mol­ecules, with a maximum deviation of 0.008 (8) Å from the least-squares plane defined by the nine constituent atoms, and the dihedral angles between the indole and tetra­zole rings are similar [42.4 (2) and 42.7 (2)°]
